I have gone the requirement and it's not a big deal to achieve even end user doesn't have permission to the destination library. One dedicated service account is required which will be used. No user have any relation with the particular account, the account will be used in MS flow for the process only. The email will be saved in .eml format. Please let me know if i can help you. Is it a hybrid environment like are you having on-premises exchange?
