I am an expert in automation processes like the ones you need. My solution requires the use of a Mac OS machine. I would create a script (AppleScript) which takes the info from a database (ie, FileMaker or MySQL) and populates it to a InDesign template. This would happen live, which means you couldn't use physically your computer while the script is running. Another option: depending on the complexity of the InDesign file and/or text/file manipulations, we may use instead as output a IDML file. This way, we could run the script as a background process and we wouldn't ever need InDesign installed in the machine. This could be for example a PHP script running over a MySQL database in a web server. It could create the IDML file(s) and store them online or serve them as a download. This could be done using a regular LAMP (Linux+Apache+PHP+MySQL) installation on a remote server, instead of a local Mac OS machine. If you are interested, we can discuss the details.
