I am a GIS professional with over 10 years of experience working with custom map creation, data conversion, database design, and data analysis. This sounds like a fairly straight forward task. There are a couple different ways that this work can be accomplished efficiently. The first is just straight up looking at the PDF file side-by-side with the shapefiles in ArcGIS. The other may be to georeference the PDF file in ArcGIS so that the image lines up with the shapefiles. This may make it easy to just look at the data as it relates to the image file to make everything appear on one screen. I use ArcGIS 10.2 for all GIS related tasks.
